I have a 680i lt mobo and I'm wondering if I should use the aux pex power connector. I have one 8800GTX video card, I will eventually go with SLI once I can afford another 8800GTX. Thanks in advance.

The AUX power connector is recommended when running two cards in SLI to ensure system stability. Other than that you currently don't need to use it.

will it hurt anything if I do use this, eventhough I'm only using one video card?

My 965 board also has one of those for running dual GPU's and I've had it running for about a year with it plugged in but only 1 GPU and haven't run into any issues with it so it should be safe to plug it in...just to make it easier once you go dual GPU's.

You shouldn't have any issues.
